The EU's ETIAS travel authorisation is being phased in and will eventually apply to US travellers, so check whether it is in force for your dates on the EU's official ETIAS site. For a trip that includes the islands, May, early June, late September and early October are the best combination of price, weather and things actually being open.

Athens (ATH) for almost everything — it has the widest schedule and is where the domestic and ferry networks meet. Thessaloniki (SKG) is better for northern Greece, Halkidiki and Meteora. The island airports (JTR, JMK, HER) are small and seasonal, so you will connect through Athens or a European hub to reach them.
